This is just a suggestion. Have the R/H and L/H parts assigned to midi seperate channels. Then when you import them they will appear as different instruments. From there you can arrange into R/H L/H. I'm pretty sure that's not the 'textbook' method but it'll work.

I play guitar and a like your style. I'm up for rehearsing, gigging etc..
